So I went to Joanns big sale today and got a bunch of cute flannel to make diapers out of and I also bought some Blizzard fleece. I was originally thinking of using the fleece to line some of the diapers with for a stay-dry layer but now I am confused as some people say to use fleece only on the outside as a cover. So is this kind of fleece suitable only for outer covers or can I use it for stay-dry liners?

I think some mama's use two layers to make a cover, but I'm not really convinced that it would work. I've used WindPro fleece for covers, which turn out really nice and waterproof. Hopefully some other mamas will responde from experience.
I love fleece to use as liners (lay-in) or on the inside of diapers to wick moisture away from baby and make poop removal easier...

This is what I was mostly intending to do, I was going to maybe try and make one cover out of fleece if I had enough but now I am worried the fleece wont absorb and the pee will just roll off. Will this happen with higher quality fleece? I am not sure how good the fleece I bought is but when I compare it to the fleece lining inside a couple of diapers I have bought (a fuzzybunz and a happy heiny) it seems much much denser and thicker. It feels closer to the density of the Polar Bummi cover I bought, although not quite as dense as that. I am really hoping this will work because I don't intend on buying anymore fabric right now and I am not sure I will have enough for the amount of diapers I want to make with just the flannel I bought.

I have a couple of thoughts for you. I have made liners from the fleece from Joanns. Mine was the anti-pill, but I think it's about the same thickness as the Blizzard.
You could try cutting a rectangle out to try as a liner and make sure it does it's job. Of wicking and not repelling. Then you'll know. In commercial diapers, they use microfleece, which is thinner, but also difficult to find in a normal store. But the other stuff works fine for me.
I recently saw somebody asking about using fabric softener to actually make fleece repell on purpose, so they could make a diaper cover out of it. Seems like a clever idea, actually. Normally they say never use fabric softener with diapers because it coats the diaper and makes it repell. But if you're using it as a cover, I guess that's what you want! The bad thing is, then you couldn't wash those covers with your other diapers because you wouldnt' want the fabric softener to redeposit on your other dipes. kwim?
