I think NY has pretty strick laws, but since I don't live in that state, I'm not 100% certain. However, in the research I have done for NC-which only has religious and medical opt outs- the school's can NOT question your religous beliefs. It's just not up to them to decide how one interprets their own beliefs. And I have spoken with many Catholics and Christians who quote biblical passages in their religous exemptions.

Just sad sad sad that that family has go through such a hassle.
