We've been using homemade toothpaste off and on for awhile. I just got back into this past week and I feel like my teeth are cleaner but our breath is not so pleasant. Does anyone else experience this or have a solution? Or is it just a transition period from just going back to it again?

You could try gargeling (sp?) with hydrogen peroxide, or you could get some mint oil or crushed mint leaves, and use these either in you toothpaste or in a mouthwash recipe.
