Is your son toilet trained or in the process? My first thought is pee that's gone where it shouldn't. I'd suggest getting a spray bottle of Bac-Out and spraying that toilet down. Get all of it - the seat top and bottom, around the hinges, as much under the tank as you can, the outside of it, and the floor ALL around it (and I do mean ALL around it - you would not believe how far away from the toilet I've found pee. Well, maybe you would!) 
Spray the drains and drain holes of the tub and sink too. Empty the waste basket and give that a soaking spray too. You never know what kind of urine-soaked things have made their way in there. Open the window if you have one, and let it all sit for half an hour, then give it another spritz and wipe it clean.

We just resolved this exact problem in our downstairs bathroom. It turned out that the toilet had not been set into the floor properly, and the gasket around the inside seal was not totally sealed. So the stink was coming from inside of the base of the toilet. There was no leak per se, just stink. It made me nuts trying to get rid of the small for the past year. Finally a plumber came yesterday and pulled the toilet, and re-set in onto the floor with new gaskets and everything inside. And he caulked around the base of the toilet, and also put new caps on the bolts what hold the toilet down.
I also have the MOLD issue in our upstairs bathroom, thanks to the kiddoes flooding the bathroom floor with the darned tub. I am stressed about this.....how do you get rid of mold without ripping everything out?? YIKES!!
