Help w/ DS that eats extra-low calorie?

DS is a healthy (I presume) 3 year old boy. He's very thin and pretty short, though he's really shooting up right now (but, as a consequence, getting skinnier!)

He LOVES veggies and fruit. I know this isn't anything to complain about but I worry that he would just live on broccoli and sugar snap peas if he could. I try to add calories by giving him hummus (which he's a big fan of), peanut butter, etc. but I know he's not getting the calories he needs. He also takes a vitamin, though I don't think he's missing out on nutrients, really.

He will also drink juice and milk and loves pasta (I give him whole wheat).

So, here is my silly question....which is better- him getting too few calories or him getting calories and fat from junk food? He will eat gross things like corn dogs or chicken nuggets. I make sure they don't have trans fats but beyond that, junk is still junk, you know?

Which is better?

I would be concerned about getting enough fat into him. Throw in some melted butter with his veggies or sautee his fruit in coconut oil (apples are GREAT this way). This way your still getting some extra fat/calories into him and he's still eating great foods. Best of both worlds.

I would not settle for extra calories to come from junk (hotdogs/chicken nuggets). You can make homemade chicken nuggets very easily if you want to also.
