2.5 year old son, cries a lot with dad

My husband is in the Navy and has been away off and on since my son was born. I know this can be hard on a child. when we are all together they get a long most of the time. However since my son has gotten older and a lot more verbal he tells his dad he doesnt want his help, or he doesnt want him around, that he prefers mom to do 'it', what ever that may be. When I go out for tea, or to visit, or do anything, and I leave my husband and my son together, my son will usually end up crying because I am gone. However I can leave him with some freinds, or my own Dad, and he wont cry.
Does any one have any ideas why this is happening, and suggestions on how to make it better. I trust my husband I KNOW he is not doing anything harmful to my son, I just dont understand why they dont seem to get a long better...

I think most toddlers have a preference for one parent over another at times. However, if they haven't spent alot of time together, they may BOTH be slightly uncomfortable alone together. And, the cure? IMO, spending as much time together as possible... maybe trips to the park alone together or doing whatever it is that your ds finds fun.
