Stomach Virus

My 22 month old has had a yucky stomach virus for 9 days now. It has not been continuous vomitting and diarrhea but the past few days have been the worst. He only vomits in the middle of the night or early morning and his bowel movements are also terrible for a few hours each morning. He also has a runny nose, but it has remained clear.
I took him to the dr. today because he is hardly eating anything and doesn't want to drink much either. They did a strep test, negative. They did a finger poke and said his WBC was elevated a bit. So of course here came the antibiotic Rx. I questioned this since his stomach is already super messed up, and she said they thought it may indicate bacterial infection. Maybe from the drainage or something? Sounds a little far fetched, so I do not want to give them to him only to mess up his little intestinal flora worse. Once again I feel like I wasted a trip to the doctor, but I wanted to make sure there wasn't something else going on.
They told me to bring him in Monday if the diarrhea was still bad to do a stool culture.
Can you give me advice on things I can do to help him heal quicker? I am giving him probiotics, but that's about it. Of course, keeping him hydrated, but he is starting to get annoyed at the plain pedialyte and asking for juice. I feel so bad for him. It is so exhausting on both of us (I am 35 weeks pregnant) and I just want him to feel better soon.

How is your LO doing? We're going through the same thing right now and am wondering how long it will last...
