That happened to me on my first pair of Longies. I was sooooooooooooo frustrated!

are the pants right side out? And are you knitting in the correct direction? If you somehow started working in the wrong direction once you started the legs, then you'd wind up with the purls on the outside, even though the *right side* of the pants are outside.
Let's see if I can explain. I'm assuming you've ripped back to the
beginning of the leg, so you've got the picked up stitches at the side of the crotch done, and are ready to knit. You should have the front of the body facing you (the part without the short rows). Let's start with the left leg, you should be starting at the inside of the crotch, and working clockwise from teh inside of the crotch, to the front, then the outside of the leg, then around the behind back to the inside of the crotch. If you work in the other direction you're actually knitting the insidee, and will
get the purls on the outside.
Oh, about picking up the stiches, I took a crochet hook and just inserted into one of the stiches of the crotch and pulled it onto my needle.
