My twins had/have a lot of tummy issues - I think the most important thing I did was eliminate dairy, soy, and gluten. Other foods bother them too (peppers, chocolate) - keeping a food journal really helped me figure it out. Infant probiotics also helped enormously (especially since I had to take several rounds of antibiotics postpartum) - I saw a naturopath who gave us Therbiotic infant formula. Infant massage and baby yoga poses for digestion worked most of the time. When they still have gas pains, we've had pretty good luck Hyland's colic tablets and W-Organics gripe water. Fennel tea is also great and you know exactly what's in it: steep 1 tablespoon fennel seed (lightly crushed) in 1 cup boiling water for 10 min - give about a teaspoon. I mixed it with a little breastmilk and they took it happily. My dad is a total skeptic but even he agreed it really helped!

Hope you find something that eases your little one's tummy. Time definitely helps - mine will be 6 months next week and they are SO much better! I've even started having a little gluten once in a while without much impact on them - I think it's all about their digestive system maturing; some babies just need extra time to be able to handle different proteins that come through the breastmilk. Good luck!
