Of all the sites for younger kids--we use these the most. They are free.

We like Readingeggs.com
It's not free but it's low cost and you can get a free 2 week trial and then decide if you want to spend the $60-something for a 12 month subscription.

It may not be super popular here but we let them use www.pbskids.org
They love it and have learned a lot.

My kindy really loves readingeggs.com. We have subscribed twice and think it was worth the money.

not all edcuational, but we love Jumpstart - there is a free version, and a subscription version ($8 a month for unlimitted access to all features). There are educational games, but the kids can also just tool around the online realm and have pets, dress up, play noneducational but fun games, etc. They can either communicate with pre-set "chats" (that are like, "hi, how are you?" "fine", they cannot free type in anything), or you can turn that feature off so they cannot communicate with other kids online - which is what we have done.

Also not in the learny, as in letters kind of way, but my 6 yo LOVES CHuzzle on MSN games page. you have to line up these colored fuzzy ball dudes and they pop and disappear. the more you get lined up, the higher your score, and sometimes rows lock/etc. so there's not only matching, but basic strategy as well.

We also like Cyberchase on pbskids.

Just heard about this today. It's free curriculum through upper grades. Looks decent. http://www.theheadoftheclass.com/
