Yes, since your pocket is absorbant then your thread can be also. You need poly thread when you are making something like a pocket that you don't want to absorb.
Edit: That first line should say: *since your FITTED is absorbant*.

I still use poly thread. Cotton thread does not hold up as well as poly thread (from what I have seen) and poly has less lint. And if you have to sew fabric onto hook Aplix, you have to use poly or it breaks constantly... As does cheap poly thread... I hate when this happens!

I think you'll be fine as long as it's good quality cotton thread and not cheap stuff. Hey, if you've got it, use it. If the diaper needs repair later due to worn thread, you can fix it easily enough then.
