my 3.5 DD loved this movie. I'd love to find more like this for the future, on the occasion we watch a movie. So much better than cartoonish type movies. She initially said she didn't want to watch it but I pursued and she said she loved it.

The Blue Planet
series is AWESOME! Any of the Richard Attenborough series are great. My kids also are really into the Walking with Dinosaurs series.
Also, Animal Planet has a great show called Meerkat Manor, although I'm not sure if that's on DVD yet. I thought it would be stupid, but its soooo cute.
Animal Holiday
The Incredible Journey
(not a documentary, but a cute animal story)
My kids also liked the movie version of the Incredible Journey. Not quite a documentary, but still a good animal movie.

I'll second Microcosmos. I saw it in the theater with DH way back, and DS sat through the whole thing when we got it last week.

A really cute animal story is TWO BROTHERS. It is about two tiger cubs that get separated, but are later reunited.
DEEP BLUE is about ocean life.
We also love Animal Planet's show MEERKAT MANOR; you can buy the first season on DVD, but watch out it's addictive!
