Small vaccine reaction in new baby -- should I worry?

DS #3 is six months. My first two DS's were fully vaxed, on schedule. No reactions. DS #2 has Autism (never saw any correlation with Autism). I was going to hold off on vaxing the baby until he was three but after a LOT of research decided to start vaxing very slowly, on shot at a time. We started off with HIB and PV at six months. No fever or anything. But, the injection sites are raised and hot.

Is this isolated or does it mean that he is reactive to vaccinations (in a way that his brothers were not)? I am trying to decide if I need to re-think my vaccination plans.

(Please, no lectures or flames. I have been through a lot with my kiddos and have done a lot of research. This has just thrown a kink in my plans.)

My DS has always been behind and even tho my DR only does the MMR after 2 yo and I split up his MMR he is the way he is.
