I am pretty sure DS and I have a case of thrush. This may be a stupid question, but what doctor do I call? My regular doctor? My OB? DS's ped? Who would prescribe the meds for us?

If it were me, I would be going to my doctor. She is a Chiropractic Internist, which means she is able to use chiroproactic techniques to handle internal body problems - she doesn't just fix your back.
She handled my candida overgrowth after my DD1 was born. Thrush is also a yeast infection like candida - they may even be the same thing?.
Probiotics would probably help both of you immensely until you get to your doctor.
I absolutely would NOT take antibiotics as this would only make the problem worse by throwing off your yeast/bacteria balance further.

Both my OB and our ped treat thrush. When we got thrush, the ped handled it. He prescribed an anti-fungal topical goop that was really watery and could be applied to my nipples and swished into M's mouth. If i had needed to take something internally to kill it, I would have had to see the OB.
Personally, I would go to whichever of your docs has an LC on staff. (For me, it was both). I would not have wasted my time with my regular doctor. I love him dearly for my allergies and my knee problems, but he is not so knowledgeable about the girly bits of me.

I think it is easier for a mom to get a ped to treat her nipple thrush, then getting an OB to treat a baby. So I would call your ped. They will give you something for both of you. Here is some good info on treatment:
