I went to Jo Anns and the only water proof material they had was rubber sheeting. Will that work as a cover if I put a layer of flannel on the outside???

I don't know if anyone here has actually tried it, but I have been warned to stay away from rubber sheeting. I think it wouldn't hold up in the wash. Also, when you sew it, it would get holes in it that wouldn't re-seal like the holes do in PUL. Basically, the only thing you'll want to use for a waterproof layer is PUL, which you can't get at JoAnns or any kind of regular fabric store, only online. It's frustrating, but in the end you will be better off without a bunch of useless diapers that don't work too well because you used something crazy for the waterproof layer. I know this from experience! When I first started sewing diapers, I didn't even know what PUL was, but I went hunting for something locally. I did find waterproof nylon (like goretex), but I could put it in the dryer, and then it quit working after being washed about 5 times. And it cost me $8.00/yard, so I might as well have gotten PUL for the same price instead!
One thing you could try, if you want to use recycled fabric, search garage sales and thrift stores for rain gear. Look at the tags and find one that says it has polyurethane in it. Some people have had good luck with using this recycled "PUL".

I haven't used JoAnn's regular fleece for diapers, but others have had good luck with it. You'll need a heavier fleece, like a 300wt to be waterproof.

No problem. What i mean is I use t\2 layers of fleece right sides together, sew it with the elastic and all leaving a hole to turn it rightside out and topstitch it shut. HTH
