When I don't get three hours of sleep at a time in any night, my temps are sometimes ok and sometimes way off the pattern. What I try to do is just take my temp the first time I wake up, I used to try taking temps each time I woke, and just got more confused. Then I mark them as questionable - at the end of your cycle you will be able to look back at them and see which ones make sense.
