I think it happens to the seal on front loaders regardless of diapers. We had a FL for a year before DD was born, and it was already stained by the time we started doing diapers. It could be minerals in your water or some type of mold.

I have also "washed" the washer before with a prewash with baking soda and then another wash with baking soda and vinegar together, and wiped the whole thing and the rim with baking soda and the cloth.
