I finally waterproofed some of my diapers (for the first time) last week. I used Revivex which is water based and it worked great. I had a couple of aios that leaked right through and it even worked on those.

I found it at EMS, which is a camping/sports store like REI. The ingredients are not on the label, just that it is nontoxic (I know that is relative) and water based. The website is www.mcnett.com. Ir doesn't have much info, but I called customer service to make sure it was safe on fleece. It is in a spray bottle, not an aerosol, which is also nice.
